From what I've read on the forums, the SMALL version is ideal for most Rolex model and offers a snug/compact fit (preventing the watch from moving around inside). The LARGE, while also able to handle any Rolex model, is more ideally suited for watches with big cases (think DSSD or Panerai with cases 44mm+).
