Is it just a rumor, or is it true Rolex will upgrade the hands on the older Explorer 1 39mm model?

What you've heard is incorrect.
What they have done is downgraded the hands on the newest version of the Explorer ;) |

The word, as I perceive it, is that Rolex will replace the hands when the watch is serviced and possibly on request.

Jep, and they will also admit that the white gold numerals were a historic mistake and change them for free.
